Val Tech made sure the time to stop fighting didn't last long. Allie protested their opening a lab in Chinatown and drew attention to herself. Peter was forced to take her into custody as one of the suspected terrorists that attacked Val Tech in San Diego. But when the 101st Precinct refused to release Allie to Val Tech's phony cops (due to Peter and Kermit's suspicions), they decided to destroy the whole precinct rather than risk Allie telling them anything.
With the help of the local Mutates, they survived the night and repelled the Val Tech forces. They decided the safest choice for Allie was to send her back to her family in New York. She didn't want to go, but Caine convinced her to try while he helped the Mutates in her place.
In the years since, Caine has decided to go wandering again. Peter contacted Allie asking if his father had come to see her. She figured he is traveling in Mutates circles, and went looking for him after killing Oroku Nagi (read Wars Are Won By Those Who Dare: Family, Friends, and Foes).

She spent the night William Baker died trying to find Allie. Eventually, her path crossed with Leonardo and it was love at first katana thrust. She chose to stay in New York and help protect and train Zack (read Teenage Mutant Ninja Turtles: Bloodlines).
Over the years, their relationship has deepened. Leo gave her the magic scepter as an engagement gift (read Wars Are Won By Those Who Dare: Family, Friends, and Foes).

Everything changed the night Mona was assigned to keep an eye on the Ronin. She left to start and was plowed down by a humanoid turtle chasing her quarry. He was cute, and his name was Raphael. And she found out that the Mutates in New York had the wrong idea on the origin of the Teenage Mutant Ninja Turtles. She couldn't tell the Turtles about Mutates business because she didn't know if they were trustworthy yet, and Allie asked her not to. She didn't spill any of the Turtles' secrets to Snake-eyes either.
Things came to a head quickly. The Shredder tried to fight Zack Baker early. The Ronin put a stop to that, but was revealed to be Allie. Allie killed the Shredder, and went into--well--it seemed like a pre-suicidal state to Mona. So when Allie came up with leaving, Mona went with her (read Teenage Mutant Ninja Turtles: The Ronin).
They spent three months wandering the Mutates underground looking for a Shaolin priest Allie knew. Mona spent that time working on Allie's sense of guilt and her fears of turning evil. By the time they reached Chicago, Allie was back to fighting and using weapons. The Val Tech chased the Turtles to Chicago, and Allie nearly fell apart again between the Turtles' antagonism and Zack's mutation. Add to that Raph's snarly conclusion jumping and an alien out to buy up Earth's resources; no wonder the Martians were glad to see them leave (read Wars Are Won By Those Who Dare: Family, Friends, and Foes).
